For me, it is hands down.. Mass Effect.
I adore the series, but if I had to choose from the first trilogy, I'd have to go with ME1. Nothing prepared me for how amazing that game was going to be. I won't go into too many fawning details, but if the ME universe could be replicated in a game such as ED, and I got to fly around in any version of the Normandy, I would be a happy young (I'm only 35, c'mon!) man indeed.
I realise that ME was set in the same universe - technically - but you know what I mean.
So, what are you favourite sci-fi games/series besides ED?
