This really just looks like an assassination. Someone sabotaged the ship (remember that article on Galnet saying there was a power surge right before the ship jumped?)
The shadow president is now... well president for all intents and purposes. And as I recall they weren't the best of friends.
But most importantly: timing. Right when Powerplay goes into beta, the president of the Federation goes missing/is dead.
This smells waayyy more of politics and a power struggle than Thargoids to be honest.
(Now one could discuss which of those smell worse, but that's something for another thread or forum entirely
