Is there any problem ranking up in the Empire after ranking up in the Federation or vis versa

I've seen no problem at all: Post Commander Feds, Viscount Empire.

As far as I know , there is no problem at all.

If you do missions for Feds it will not affect your current rep. status with Empire.
Same goes with missions for Empire.

Just do not involve yourself in to wars / community goals where Federation fighting against Empire or fraction witch have any allegiance to Empire. Same goes in oposite direction fighting for Empire agaisnt Feds fractions. If you do involve yourself in such wars or community goals you will lose reps with side you are against.
