When I go to the main map, there are a bunch of stars [usually red] without labels that I can't access. For example, I just saw a hyperspace cloud to "Groombridge 34" in (0,1) however when I look at the map it isn't there... this also happens a lot with military missions and such. I've tried with both JJFFE and FFE D3D.

You should still be able to access these systems, even though the main map doesn't show the labels. Sometimes it's tricky to get the star centred and highlighted though. Try zooming in, see if that helps.
I've struggled to find systems in the past, so if I know which sector it's in I just scroll up and down, moving slightly left or right each time, and watch the names flicking by at the bottom right, until I see the one I need.

All the stars are there. It's just a matter of getting your green crosshairs to lock onto them at a specific distance away. This is similar to getting the right distance to see the name of a star. For map commands review:
Left/Right arrow keys move Left and Right.
Up/Down arrow keys move Up and Down.
"Shift" + an arrow key scrolls the map at high speed.
Two zoom icons on the control panel Zooms in and out.
F11 also zooms in.
Right mouse button drag moves roll, pitch, and yaw of the map...Very useful for seeing how "deep" a star is from the center plane.
Finally "C" centers the map back to it's origin when needed.
