If I am friendly with a ship but they are wanted and I collect the bounty does it effect my standing with the faction?

I am not sure about friendly, but it definetly doesn't affect reputation in a negative way if you are allied. I think you even get reputation for it.

Shooting at a ship causes you to lose rep with that faction. If, however, that ship is also wanted you'll gain rep, more than you lose. I've upped my rep with the feds to allied just by bounty hunting, and I never let a wanted fed go.
