Probably because he doesn't want to bring the Alliance in on this, and just repeat the situation. LYR being independent and making the Marlinists an Independent system somewhere puts them in a place where they would have to run themselves and also not be under the protection or responsibility of any superpower. If the Imps are smart, they should let this happen for now and later down the line when no one is looking conquer them later if they want to be petty.
But honestly, I'd say let them go with the Imps blessing, Things will be alot more peaceful without a rebel band of people making trouble, tell any remaining Marlinlists "Please, by all means, GTFO. Don't let the door hit you in the a** on the way out."
It's been my experience that direct domocracies never last, and in the end they will eat each other alive, the Imps can station a carrier outside the system and watch the show.
