At the moment, Theocracies are more or less just another government type. That doesn't really encompass what it means to be a Theocracy, I don't think; it would be really cool if visiting a Theocracy gave insight into what it's like to enter a place completely dominated by a strange and foreign religion.
What if they had some traits that were strange and sometimes seemingly inexplicable? Each different one could have different traits.
For example, they might shut down their markets for 30 minutes, four times a day, for prayers. Or they might invert the standard no-fire zone rules; rather than requiring you to have your weapons stowed, you must not only have a weapon to receive docking permission, you must have it deployed until you reach the landing pad, or your permission will revoked. Perhaps they display their dead inside the promenade, or maybe they all wear black helmets to keep their faces hidden.
It doesn't really matter what it is, just so long as it's something. For each one, you'll need to figure out what it is, and whether or not it will impact your desired activities there. For example, if they're a nonviolent sect, maybe they'll refuse to rearm ships docking there, and make all weapons illegal, so you'll need to go elsewhere to rearm.
Stuff like this could add a lot of interesting depth to the universe, and make it feel more alive.
