Hi, I have only started noticing this.. what does it mean when a ship is green on the scanner?

It means that you are friendly with them (or the same faction).

You will probably notice the space station is also green as well.

It just means you've done a load to missions / trading and they like you.

next stage is allied.

Light green=friendly. Dark green=allied.

Biggest benefit for me is the respectful greeting you get when you ask for docking. Nice touch!
