I am now using VR desktop which is great, but when try to run ED while using it I get an error, and have to deactivate VR desktop in order to start it. Is anyone else having this issue and is there a way to fix this issue ?

It is happening because you are using the "mirror game to main/other screen" option in VRDesktop, and you are using something like sweetfx or ReShade in the game. they don't mix, so my advice is turn the mirroring off. You can always use OBS or the actual second window option from the Frontier devs instead to mirror the screen. Info on both in the compendium sticky or this forum (or see my sig)
