Having a hard time understanding certain quests from a "lore perspective"

This is what I mean:

I get a quest for a faction that is aligned with Federation in a port that is controlled by that faction which tells me that a pirate shot down some prototype that they desperately need, and they need me to retrieve it for them back to the port that they control.

Now, I have no problem doing this and sneaking in, but every time I do a quest like this, I ask myself "why in the world am I sneaking in?" Gameplay-wise, I get it - it adds a bit more risk to the job and thus the excitement, but I really don't understand this from the "lore perspective." I mean, let's say, for argument sake, that the prototypes didn't even belong to them. They are still the ones that gave me the mission - why in the world do I need to sneak in?

Yeah its kinda weird, I guess the implication is that the mission is being fed to you by a smaller group within the station/faction that wants the job done on the sly, with you taking all the heat if it goes pear shaped.

But since these people are technically faction aligned, doing their shady bidding allows them to pull for you a bit from the inside which increases your local and global rep and so on.

Either that or FD didn't feel like working out how to make scooped cargo for missions flagged as non-stolen.
