I did one of these last night. After the counter-offer was made, it lists both sets of completion goals in the mission's details. The counter-offer didn't replace the original mission.

Not quite true as some mission types will fail to allow you to complete the original mission eg, let me free 2 slaves, unlucky enough to get an alt request and can't take to the original.
