I asked this question recently. It seems you just have to log it manually. Pity really an automatic Captains log would be a great boon!

I don't see why they can't add another filter to the galmap along with realistic and map view so you can see just the systems you've been to, and the status of your knowledge - fully explored, partial exploratation, first discoverer of something, etc
OK, I genuinely didn't expect it to be a manual log! Thank's for the pointer at Slopey's Tool - I'll have a look at it tonight!

It's oldskool! and part of the appeal to many gamers / fans of the series (including myself).
