I have an XFX R9 280X Black Edition and I do need to underclock it. I've tried latest Crimson and Catalyst drivers, but the built in overclock tool doesn't affect the actual clocks under load. The manual fan speed control does work though. After a bit of searching, I tried MSI Afterburner and that also doesn't budge the clocks. Any ideas? And yes, I did hit apply after setting the clocks.

When you say under load you mean the 3D clocks (i.e. gaming not desktop)?
If yes then Radeon Settings should let you do that. Have you tried changing the powerplay setting?
Another option is ASUS GPU Tweak, but with the exception of being able to set 2D clocks to always match the 3D clocks, it offers the same functionality (actually less) than Afterburner.

Ah yes I guess that won't force the 3D clocks.
Think I downloaded it from here: http://www.asus.com/support/Download/9/13/0/3/41/ (ignore the microsite which is the first google entry, it has no download).
Go to the Professional mode and tick 'Always 3D Clock' on the top left. This can actually be done in Afterburner but you need to change about 4 settings as opposed to one button click
