It's intentionally like that - the hull can only be repaired at the "dry dock". No number of nanites will fix a hole in the steel.
If everything was repairable, there would be no danger. This at least keeps you on the edge.
You will have to be much more careful from now on. You'll see that it may actually spice up your adventure!

I guess hat makes sense... hence the name Elite Dangerous! I have 76% left on the hull but not even scratched the surface of the 'road trip' planned. I've decided to head back and repair then try again - about 1200 light years to home. Yup, will have to be more careful! My power plant is 96%, what the hull was at until the dog decided to help out - collies do not make good co-pilots
Hull repair limpets are coming I believe. No promises but thats what I hear.
