If I were to shoot something in my fighter alone, would the target go after me or the mothership?

Flying/fighting in a fighter is crazy fun and after finally getting my FGS bought and all geared up except a few hardpoints that time denied me getting I remembered I could hop in one of my fighters and took both of my Taipeis for a spin, which got me to wondering the question in the title, if I were to hop into an area, nav point, res site what have you, hop in my fighter and go start trouble, would my targets go after me or my mothership?

That depends.

In normal Instances and against single Targets (i.e. you picked a single fight in a RES or after an Interdiction), the NPC will aggro on the Target that crossed a damage threshold.

So if your Mothership hammers away, you could basically fly formation with the NPC and it'd never Target you.
Exception : Turrets. NPCs seem to operate them in Fire at Will mode, so that can always cause some flak.

As soon as you fire enough DPS onto the NPC, it'll visibly switch to you - until your Mothership crosses that threshold again.

Makes sense, I was definitely weirded out though when I was flying all around and through the rings of a station then when I was done and heading back to my ship I saw that it was flying towards me, didn't think it would fly itself, I noticed the helm command to follow me but I didn't think much of it since I don't have any crew onboard. Thanks for the response.

Ships target the highest threat, which is the one doing the most damage. That's why you can farm bounties in a high RES all day in a Sidewinder without getting shot at. The trick is to only use the default pulse lasers. and wait for the feds to shoot at the wanted ships first.

Yeah, without NPC manning the Mothership, it can only do one thing : follow you.
Only with an NPC at the helm it will accept orders (it'll still start following again when 25km distance is reached in order not to lose contact and the SLF at 30km).

I think you get notified when the mothership is under attack, or used to. You could just pop back in and take care of business then switch back to the fighter after that. But it's been a while, so take my comment with a grain of salt.

You could also just fly the mothership and make the NPC do most of the dirty work in the fighter. That's what I do.
