Is there any actual difference between a "war" and a "civil war" now?

The main difference between the two kinds of warfare used to be duration, and threshold for victory. Now that all wars/civil wars seem to have the same 7-day duration and victory conditions, is there any real difference anyone has noticed between them, other than the flavour texts and the different colours on the State galaxy map?

I agree with that.
As far as I can tell, the only difference is semantics of where the factions originated from, and it has no discernible difference between how any other conflict works like previously.

Yes, there are differences, but no, nothing of significant importance.

For example, you won't see a Capital Ship in a Civil War.

I have not seen one in a regular war, so...
High CZ, a relatively low chance in a War these days.

it shows up like other special missions (Spec Ops, Captains) and that's about it.

I've had a 50/50 chance of it being bugged where the cap ship is on my side but hostile to me.

Realistically, its pointless - as you might as well run Low CZs to win the war.
