So, I'd like to fully restart the game, including challenge mode skins, and redo them with the JP era. I haven't done the ones that I really like anyway, so, why not? just to milk some longevity out of the game, waiting for JWE2 (according to rumors)
Is there any way to fully delete progress, including Challenge Mode skins?

I think it will be possible to delete the save of the game entirely, which will include the main campaign, side campaigns, challenge modes, and sandbox modes. I think I might try that as well, to redo my JWE experience with all of these updates and dlc.

Hmmm. I unfortunately don’t use steam that much so I can't guarantee this will work. I am sure someone may have a better answer.
But from what I have searched, there is this precise method on how to delete the save file for skyrim on steam. You have to de-sync the game to steam cloud saves and then manually search for it in your documents folder. It may yield the same results for your JWE game, I would recommend making a copy to backup the save to the desktop just in case it does not work out as intended.

I now have an issue however, due to some buG: the "dinosaur" research function in Claire's DLC crashes as soon as I hover does. Does anyone have a Claire's sanctuary savegame NOT completed yet, but with all dinosaurs unlocked in the research?
