If JWE2 is going to come out, I want the story mode to be more memorable and interesting than what it is in the current game. So what I did was make 2 possible story scenarios, both of which call upon the rich history of the franchise and its universe.

As for what kind of extinct animals I would want in the game, I would reference this spreadsheet I made to see which animals have the greatest presence in the overall film canon.

JP Canon Story
This is going to be a lot like the DLC story lines such as Wu, Claire, and RtJP.
Chapter 1: This takes place on Isla Sorna during the mid-1980's where we see the first dinosaurs being conceived. This will be the tutorial for the game's mechanics of dinosaur cloning and managing your charges.

Chapter 2: Now you move onto Isla Nublar to set up the ill-fated Jurassic Park. This is your tutorial for setting up a park and pleasing visitors that your investors send. However, you eventually have enough breakouts and the like that your investors have agreed to not send anymore people/money until you have a group of experts examine the island. The rest of this story, you already know.

Chapter 3: So after Isla Nublar went belly up, Site B was trashed beyond repair by Hurricane Clarrisa and all the dinosaurs were freed, turning the whole island into an artificial lost world. You come in after Hammomd is ousted by his nephew Peter Ludlow who has 2 goals: Re-establishing Sorna as a base of operations for InGen and to capture some of the wild dinosaurs to take back to a WIP park in San Diego. You try your best to tame the island but forces beyond your control have other plans. In the end, you're able to capture 1 male Tyrannosaurus and its child. Cue the San Diego incident of 1997.

Chapter 4: After the 1997 San Diego incident put InGen and its dinosaurs on the map, Wu sends you and some of his constituents to Isla Sorna to conduct some work, against the Gene Guard Act. This includes making new dinosaurs (especially the Spinosaurus) as well as trying out different versions of pre-existing animals such as the Velociraptors.

Chapter 5: After Masrani bought out InGen, a new theme park, Jurassic World, has been established with resounding success. Your task list includes capturing the old Tyrannosaurus, housing dinosaurs from Isla Sorna, kickstarting the I.B.R.I.S. program, and the creation of a new dinosaur, a hybrid dinosaur. The Indominus rex. That last one doesn't go well.

Chapter 6: So with JW following in the footsteps of its predecessor, Wu has found himself in some new company, people who want to use his gifts for something more ambitious than an island zoo. This is where we meet the Indoraptor, a beast whose ferocity rivals all others, alive or dead. I think that it would make sense to have this part of Wu's story take place on an island (probably Isla Pena) instead of Lockwood Manor so that it has more synergy with the gameplay.

Chapter 7: The previously dormant Mt. Sibo is about to erupt, and do so in such a violent fashion that every dinosaur on the island is now in danger of becoming extinct twice. At first, it seems that some nice men are helping you capture and treat Nublar's reptilian refugees so that they can be relocated to a sanctuary island. It's soon revealed that more nefarious forces are at hand.

JW:E style story
Even though this story line is pretty similar to JW:E, there's 1 key difference that will guarantee a much less monotonous experience. Here, only 1 of the 5 Deaths will be a theme park whereas the other 4 will be used for other purposes, meaning that each island offers a different gameplay experience.
The 5 Deaths
Isla Matanceros: This is a basic theme park island, something to whet your appetite for Nublar. This is where you learn the ins and outs of establishing and running a dinosaur park. As time goes on, Matanceros will become a proving ground for animal attractions that could potentially be successful on other islands. There will also be some incentive to have animals that aren't on Nublar so that you compliment the sister island, not compete with it.

Isla Muerta: This island is the primary research facility for InGen. This is where you learn more about your animals, especially things like particular diets, disease, temperament, etc. It's also a bit of a stormy place so watch out

Isla Tacaño: After Isla Sorna became a wildlife preserve, Tacaño is now the hub of dinosaur breeding for the JW parks. So through both cloning from hatcheries and natural breeding, you'll learn all about how to create the perfect extinct attractions. This is also where you learn to manage animals of many different kinds, including some rather dangerous animals.

Isla Pena: This is going to be where the military aspect of JW takes center stage as you'll be seeing yourself trying to breed, experiment with, and trying to control progressively more dangerous animals until you escalate to the hybrids like Indominus and Indoraptor. This is also gonna be the gladiatorial capital of Las Cinco Muertes. Along with that, it's where many wealthy people, some of a nefarious lot, come to purchase these animals for their personal needs.

Isla Sorna: Ever since Hurricane Clarissa trashed the facilities of Site B, the island's dinosaurs have formed their own ecosystem. So Masrani and InGen had the bright idea of turning this island into a safari destination, not too dissimilar from an African game reserve. Your job is to manage the local wildlife and make sure no suspicious characters are trying anything screwy on the island as poachers and saboteurs from rival genetic companies are more than happy to plunder this lost world.

Isla Nublar: JW is yours to create. Sandbox mode basically. You can choose to have a clean slate or have JW built for you, a perfect duplicate from the 2015 blockbuster.
Then I also think you can have other islands and parks like JP Europe, Asia, San Diego, etc.
