Is lave the system where the story is? Got a hunt pirate mission, but after checking 25 USS did not find any.

The story is in wherever you are. Those are random missions generated within a few jump range. I recommend taking a look at this discussion about hunting missions

I love it this game but would be ashamed to lead you on: there isn't much of a story in the traditional gaming sense. The best story is the one you make up yourself while enjoying the openendedness of the game.
