Is there a way to quit a settlement that became hostile without exiting/reconnecting with apex shuttles ?

1) Most you can just get in the Apex and it can survive the defences. Not some of the military ones.
2) Military ones - walk from the settlement and get out of line of sight - then call the Apex and it will be fine, unless there is air cover
3) If there is air cover. Walk further I guess? At that point I usually risk it and die/end up with a close escape, and resolve yet again to check it's not a Military settlement before taking a mission where I could end up running

I dunno about the viability and/or wisdom of using public transport as a getaway vehicle
The few times I used Apex to leave a hostile settlement, I ran until I had "left" the settlement (the distance that would be required to complete a missiion that includes leaving the settlement) before calling them. Because I ran that far away from the settlement, I was not attacked and got away safely. I had to refill my oxygen 2-3 times running that far away though, so if you don't have enough refills, then doing that is definitely not a good idea.
Use the security panels to deactivate the base guns and missiles. If that's too much trouble, use your zapper to short 'em out.
500m is usually enough for a hostile settlement where the Apex can't land on the pad.
3km will get you out of the settlement instance.
7.5km will see pursuing ships give up.
