There are other missions you can take. So take those, and they will give you the rep. Really not complicated.
"We need these people evacuated urgently"
"What about that guy, he's got a terrible reputation and will probably just take the money and dump them in the nearest star?"
"Perfect!" ... "Just not for the transport I'm going to be on, okay."

Yeah, that it works through missions is kinda dumb. It should be you park and the longer you wait the more passengers are loaded, but the longer you wait the hotter you get. 
I've moved thousands of refugees through the course of the war. It just makes me laugh that some of these people will refuse to get into my ship because of reputation. It's kind of like the refugees who insist on having a Business class or better cabin. Just shows me they don't want evacuation all that much, so I just fill up my ship with the ones who will get on board and get underway.

That's not necessarily just them being snobby.
Some of these evacuees will have medical conditions due to the Thargoid attack and the extra space per person in a Business cabin compared with Economy might be necessary to fit their IV kit / stretcher / etc.
You mean some of the evacuees are richer and want more space at the expense of their fellow humans who now can't fit on the ship?
It literally says "I'll pay credits to skip the queue" in the mission descriptions - the paying evacuation missions are the rich(er) people taking passage on private ships instead of waiting to be crammed into a government-chartered evac ship.
There are different missions for injured evacuees, who are housed in escape pods (which sustain all their life functions) rather than passenger cabins.
