Loot being deleted from settlements

I've been trying to do "turn on the power" missions so I can easily pick up some mats. When I first arrive there most containers and lockers have plenty of loot in them. Eventually I have to go drop off at the ship for more inventory room. The manage inventory button doesn't work so I just board the ship to drop off. 60% of the time or so this causes a taupe cobra or scarlet krait. When I log back in the entire settlement no longer has any lootable items. Even buildings I haven't been in yet. This means I can only get one round of loot every time.

Is there anyway around this?

I think it may be "relog exploit" fix.
Loot is there only when you are entering settlement for the first time.

I HAD to relog because I landed before the update, and when I continued the mission I had no loot at all.
All lockers and containers were empty.

I took a new power up mission and I had normal loot.

Didn't relog though to check my theory.
