The guardians created an AI system to defend themselves, it would make sense that the non-guardian aliens would have evolved an ideal ship being so much older and that any lesser civilization would mimic the superior design.
The guardian ai would thus create ships that mimic the design and certain abilities of their much more advanced foe making them look similar. So what we saw in the 2800's wasn't the alien threat we face now, but the ships created by the Guardian AI to combat their aggressors.
The "tharg" writing then would make sense since these ai ships would be mechanical and potentially carry over certain traits guardians ships had such as designations and writing even though the ai itself would have no use for such visual identifiers.
So thargoids are the ai drones the ai builds to fight the Oresrians and Klaxians. The thargoid ships look similar from a silhouette but are mechanical octagonal ships.
