I have OCD so have to scoop at every star. Yes I lose some max Ly distance but that doesnt bother me.

If you are an RPer or think it is wrong then don't do this : contact customer support, they have helped in this situation before.
The other is leave your ship there, safe and away from planets and orbit lines, and wait for 1.3 . If 1.3 allows fuel transfer, I will come get you.
I've had the "Main fuel tank drained" message with more than half a tank left. I thought it just meant that the smaller tank (the upper thin bar) was draining one ton of fuel from the main tank to continue powering internal modules???

Yeah, you guys are right and I was wrong (just watched the internal tank refill - no scary message). I'm guessing alcohol was involved when I got all confused about the message ...I think that's exactly what it is. I think its the space equivalent of what (in the US at least) is called an "idiot light". The one in your car that tells you to get gas when you've got approximately 4 drops of gas left, or alerts you that their may be a problem with the battery when the car wont start.
It's alerting you that you have a (nearly) empty fuel tank and have about one jump to correct the problem.
I've also always particularly liked the "heat level critical" warning which only comes up when your dashboard is on fire and your controls are melting. Very helpful.
