Odyssey Update 5 - In this video we demonstrate that materials are near impossible to remove from the brain trees. Also, when they are removed, they are dropping the incorrect grade. This extraction should have produced a grade 5 material.

I didn't watch the whole thing, but that Phloem Excretion near the beginning might have been a problem. The rest of the time you were trying to shoot through the Brain Trees, and that hasn't ever worked. Maybe try approaching from the side the material's on?

I've just gone back out to brain tree country for the first time since release day - when I was knocking these things off with a pistol - and it does seem to be impossible to shoot the materials off now, whether with an SRV, a Tormentor, or a rocket launcher (!). I've just voted on your issue.
