Newcomer / Intro Missions & Rep

So I just started doing missions to get in with the Empire, and I've hit Serf.
Some of the faction jobs are confusing though. For example:

I took a job to retrieve a Black Box, which I did after about 8 dips into USS's.
When I returned and handed it in, my rep had increased with the faction that gave me the job, but my rep had DECREASED with another faction, also Empire related.
Plus I found I had been given a fine!

I don't get it. Why would Empire factions be against each other? And why wasn't any of this mentioned in the mission briefing? I don't understand why these missions exist.

So the upshot is, I lost overall rep with the Empire and probably set myself back a bit, by doing a job FOR the Empire and AGAINST it simultaneously.

Can anyone help me understand?

It does warn you that the activity is considered illegal so best to use an outpost for that type of mission.The rep dip is probably for the fine
 
But I delivered the thing back to the station it asked me to. Would it have been accepted at an outpost too?
It was a star port that the mission was given in.

I just checked back there - in was in Kapod, Michalitsianos Hub, which is an Empire Patronage Starport.

Also my rep is back down to Neutral with the Empire.

This game is so bleedin opaque sometimes.

You have to return it to the original station. They were asking you to do something illegal, that's what you were paid for. Make a profit and nor get caught, or take a hit for the grater good.
Your rep is down for getting caught doing illegal things.
Just because the factions are both on the same organisation, doesn't make them the same. How many nato countries spy on each other or have different agendas?

You call it opaque , I think it's very realistic (or at least not just simple)
 
I get what you're saying but I did return to the original station, and got fined there.

Just because some of the factions are Empire doesn't mean they work side by side with other factions in the Empire.

Much of this results in Civil Wars you'll see, affected by stability between democratic/communism and other political standings with federation/independant/alliance factions in the same system. This is the same from what i've seen with the Alliance.

Either way, much of the factions will show "this activity is considered illegal" as it is. System security is system security. Just have to haul ass back to the mission giving station and dock asap. You could always go silent.
