Engineers Modifying a stored module

Why theres the necessity to fit a module for modify it at an engineer?

Would be more usefull have the possibility to make a modification to a stored modules, btw i think the "mechanical" process the engineer do when make a modification, is "remove" the module, work on it, and than install again.
So, if i were an engineer, would be more easy modify one already removed from ship

and i can simply use the transfer function to avoid to take an apposite ship to modify certain modules, ex low class thruster, high class shield, etc.

You can do that already. If the ship at the engineer can install the module you can transfer it. For example I used my Asp to do all my G5 thrusters at Palin (FDL, Vulture).
