1. When you land somewhere you frequently visit it'd be cool if the Pioneer Supplies owner would occasionally tip you off about any higher grade/preengineered weapons they have in stock.

2. Alternatively (less wholesomely) if gaining a good reputation allowed you access into restricted areas it'd open up a whole new way to complete espionage missions. Obviously you'd lose that rep if someone caught you doing anything illegal...
3. After becoming allied you could have the option to rent a cabin in a settlement or station. Cabins would have extra storage for materials, visual/audio customisation etc
