Hope this helps anyone struggling with making Anaglyph 3d work. This works for me, it may well vary for others so tweaking here and there to suit yourself will probably be necessary.
My Anaglyph Glasses are the cheap cardboard Blue over Right Eye and Red over Left Eye. To make the double or ghosting effect all but disappear I wear two pair as the Blue Lens is quite light.
NB: Always remember to back up files before changing anything.
Firstly Find the GraphicsConfiguration.xml File, (I found it in the Frontier/EDLaunch/Products/elite-dangerous-64/ Folder) use notepad to open file it makes for easier editing.
then change the GUI Color to this: (see underlined)

<MatrixRed> 1, 0, 0 </MatrixRed>
<MatrixGreen> 0, 1, 0 </MatrixGreen>
<MatrixBlue> 0, 0,0 </MatrixBlue>

Change the "1" in the Blue Lines to "0" and save,
(do not "save as" because it will save as a text file and I do not know if that makes a difference.)
The changes above take out the blue from the Game. NB: I tried taking the Red out as well but it did not seem to work very well for me.
In the Game Graphics settings set the 3d to Anaglyph then while wearing your Red/Blue glasses, adjust the Separation and Focal Distance so that the text appears white with no separation of color. (The blue in the glasses compensates for the lack of blue on screen)
Enter the game and in the Status screen under Functions adjust the Hud Brightness to suit yourself, this may involve adjusting the Gamma settings in the game graphics settings.
You will be switching between game and settings while making adjustments, so make sure your docked
Thats it, Hopefully it will work.
I also have a VR Box HMD that uses my phone as display and the side by side 3d is a lot better but using that means i can not see my keyboard
and facetracknoir or opentrack cannot see my face
Voice Attack Profiles help but I still need to see my keyboard sometimes....and the phone, (an S6 Edge+ gets very very hot)
My equipment: 32" LED TV used as Monitor with HDMI, GTX960 2GB, AMD FX 6300 6 core Processor 3.50Ghz, 32GB Ram, Via HD Audio. Graphic settings on High to Ultra.
