So the next mission was to eliminate General Whatshisname in system Overthere within 1 day and 12ish hours.

I reluctantly take the mission expecting kitted out python or clipper against my half tuned cobra.

Anyway I find him, hes in a clipper, wait for him to fire first and start to fight. Turns out its not as kitted out as the last clipper I met and after chasing him across two star systems I manage to destroy him. Cue the fist pumps and cheering - lucky noone else was in the house!

So anyway my question...the mission is still in my transactions tab with 12 hours or so remaining with the option still to abandon it. Should this say "completed" or anything, do i turn it in somewhere, or do I just wait for the time to expire? Don't want to loose rep with the navy.

go back to the station where you find the mission and turn it in on the bullte inboard

That was my first thought but its not there either.

I'll have you know I'm a fully signed up member of the Empire. I decided early on that the clipper is a nicer ship to aim for than the dropship.
