Reached a point with so many habitats now that am spending 70% of my time in game preventing animal incest and building duplicate enclosures to split up randy animal families. It's a bit of a chore but worth it I guess. Really really glad I took someones suggestion to re-map pause to the space bar.
Need to hire a vet to play for me.

I've been using a notepad to jot down family trees but then even that was a lot to take on so now I give all my animals code-names to cope with the pace of the game. Bit grim but has to be done.
My strategy for preventing inbreeding is to turn contraceptives on for ALL of my animals at first. Then I selectively choose breeding pairs and turn their contraceptives off. Once they breed, I go back to the animals panel in the Zoo menu and turn their contraceptives on. Then once the babies are born, I immediately turn on their contraceptives as well.
In simpler terms, only the animals that I want to breed at that particular moment don't have contraceptives. So, I have no babies being born that I did not choose the parents for.
Once you turn the contraceptives on for all the animals at the beginning, it is pretty easy to manage.
