Sanctuary Mode

Story:
After Claire, Owen, Alan and Ellie’s success in rebuilding BioSyn’s Sanctuary and turning Owen’s ranch into a dinosaur sanctuary, countries around the globe are interested in contracting the team to do the same in other areas of the world. These countries have provided some funding, but it is up to you to make the parks self-sustaining.

Mode Features: Much like the campaign from the first game, this campaign sees you managing multiple parks across the globe, your will need to build each park up to unlock new technologies and capabilities. Not only will you be wrangling wild dinosaurs that are still roaming the globe, you will also be using genetic techniques to bring even more species back to life to build the sanctuaries into actual eco-systems capable of sustaining the dinosaurs. The dinosaurs are here to stay, its your job to see that they co-exist peacefully with mankind.

Key Feature:

Multiple parks across the globe to manage that share technology discovery and fossil/mine artifacts to build up the park’s attractiveness.
 
So instead of consolidating the animals into 1 location to keep them safe and away from civilization, while making it easier to prevent people from getting a hold them as was the premise of the film, the UN basically commissioned Biosyn to develop Biosyn valley to house the animals to prevent their spread.
You're proposing quite the opposite.

The proposed mode may be okay, but story-wise post-Dominion, it doesn't make sense.

Sure it does. One sanctuary is not simply big enough to house all the dinosaurs in the wild. They are also clearly reproducing in the wild so there will be more and more dinos. Several sites, with response teams to handle the regions will lessen the stress of transport on the dinosaurs as well.
 
Honestly, you're basing your answer on an assumption.
You're forgetting the goal of Biosyn Valley's existence. To centralized all animals in a single location. To make guarding it easy.
You're proposing the opposite based on an assumption that the valley can't sustain a large population. What makes you think the valley isn't even big enough? If any, the presence of 3 Rexes would even demand a higher population count to support them, which I bet the valley doesn't have enough of.
So Post-Dominion wise, it doesn't make sense to spread the animals at different locations if the goal in the film is to centralize them, away from civilization.

Game-wise, Sanctuary mode is better off being a sort of Safari-styled mode,similar to Isla Sorna:Site B Challenge instead of the usual park-style.
Anyway, you do you.

Simple math. Dinos have been loose in the ecosystem and procreating. Who knows how fast or how many or how long it will be before all the wild dinos can be captured.
