No, but you will get the value of them (or most of it) back on the trade in value.
The issue is that something like an upgraded jump drive or shield installed in a Sidewinder might not be good enough or be a downgrade when installed in a Cobra.
Think of it like a car you can upgrade the brakes on your current car, but they probably won't fit your new car, so you are better off selling them with the old car and getting some of the value back.

not sure has it been changed, but before you trade your old ship away , sell modules at first- via outfitting you going to get 100% back on modules, but direct trade-in will give you 90%
somebody correct me please if it's not the case anymore
besides if you sell module at first, you'll be able to buyback it for new ship (if it's worth doing that)
