Is this a military mission? They often fail to spawn. You'd need to reload from a previous save and enter the system again.

My system:

1) Take mission
2) Hyperspace to one jump away from the target system.
3) Save
4) Jump to target system.
5) Have a look at the system map. Zoom in on the specific planet where the base is. The base should be visible as a dot. Very hard to see sometimes, so you might want to just click all over the planet until it selects something. Once you have it targetted, proceed to the planet and make those disgusting alien weirdos eat plutonium death!
6) If it's definitely not there, reload and enter the system again.
7) If it's still not there after a few tries, reload from before you took the mission and take a different one.


You should also be aware that some target planets are so high gravity that it is practically impossible to complete the mission. Reloading and doing a different mission is the only solution to these.

The life of a base buster is sometimes frustrating but also very rewarding.
