Possible solution to overwhelming number of new stations

This would all depend on if a player was trying to bring their Player Made Faction with them. I think that is what a lot of Squads are trying to do, so assisting other players wouldnt be feasible in that case.

Actually it is- I jumped mine 22,000 ly. They're just not in control of the system, but that's easily fixed.

Are the factions that appear in a newly colonized system considered the "native" factions? Or - Can they be pushed out?

Got one pushed out of mine, so no, they are not considered native and yes, they can be pushed out. However, when 2 of them were at war, the traffic control in the station confusingly spoke about civil war even though it was treated as war state everywhere else.
