Pulling Terrain Over Underground Dark Coaster Issues (Console Edition)

I built an underground coaster in sandbox mode by digging down with the terrain editor, building a coaster into a building box made up of walls and roofs and then placing it as a whole into the hole. Then I covered it back up by pulling the terrain back over it using the "flatten to surface" terrain tool to drag the topside edges over the hole over the top of my housed dark ride. When I look at the terrain I've pulled over, everything looks fine as it is nice and flat and there is a good gap between my terrain and the roof of my ride building. However when I go inside my ride there are big lumps of terrain sticking through the roof? Strangely it is all in the middle area but not around the edges. I've got the "Scenery Lock" on (Hence why on the top it appears to be staying away from my roof). If I go into my ride and push the terrain back out there is now a gap in the terrain covering the building topside Any ideas on what I'm missing here? Thanks
 
the terrain you are working with may be to 'thin'. Also adjust your size and intensity settings as they may be too high so what you think is a minor adjustment is really way more aggressive.
