I got popped by the Gen. Utley the first time round. Is this mission now failed? (Spent a lot of time searching USS and getting a little demoralised)

I think so. Once the missions are highlighted in red you've failed. I believe you can select it and abandon the mission.

Hmm, does the reputation hit happen as soon as the missions failed or when its handed in though? I might hold off abandoning it

If this is rank progression.... when the first step was bugged , you did not loose rep. when abandoned. Regular missions I would assume you would....
