Newcomer / Intro Question about Alliance missions

I am trying to raise my standing with alliance, but it seems I am having some issues. I pick up missions for alliance stations, but it seems that some lower my standing as they have me attack alliance defense ships, then some raise it by hunting pirates etc. There seems to be no pattern. What is the best way to gain alliance standing? Why does a station which shows as alliance issue missions which attack alliance ships??

I'm sure I'm just not understanding the politics here and I am trying to learn.

You get potential hostile missions against Alliance because the station may not be voluntarily allied with Alliance.
They may be trying to break into independence, and they are using you for that.

Or they are just doing stuff the Alliance wouldn't approve of if they knew and they use shady pilots, such as yourself, to do it.

Interesting. Ok, so what is a good way to tell? When I get a "Warzone" mission, I have no idea what type of target and thus reputation effect I will get.
 
Strange, when I complete the warzone missions (go to X system and kill 7 ships, come back) I lose rep with alliance, while gaining rep with the issuing corporation. Maybe this isn't the norm. I am currently in Alcore. Any suggestions on systems around Alioth that would be better?
 
The only "kill"-missions you ought to do to stay on the safe side are those where you hunt pirates or smugglers. Those are always wanted in the Alliance and will get you a bounty, at least if you carry a kill warrant scanner in case you have to search for them in an anarchy system.

Any other target - bounty hunters, traders, authority vessels, military ships in warzones - might get you negative rep with the alliance.
 
When you get friendly with the Alliance, all alliance ships turn green. So you can see what kind of ship you are attacking. Always check "contacts" in left panel and factions tab in right panel to get information about the local factions while you are not at least friendly with the Alliance. There are even pirates in the Alliance, so you may even damage your reputation with shooting pirates. But these freeman factions are very seldom.

I think you may have misunderstood the difference between factions and stations. You can pick up missions from any faction from any station. You need to check the alignment of the faction in the left panel, then tab across to system status to see who each of the systems factions are aligned with then run missions for the faction who is aligned with the Alliance (they will have the Alliance symbol next to their name)

Just because a SYSTEM is marked as Alliance on the Galaxy Map doesn't mean all stations and all local factions are Alliance. You'll need to check the System Map. Click on each starport and outpost icon to see who controls it; then move the cursor off into black space to see the left side panel display the full list of local factions. Most systems support from 3 to 6, and typically only the main faction (by percentage influence) and one other will be Alliance. The rest will be Independent (or possibly aligned to Federation or Empire).

Finally, on the bulletin board, any of the local factions can post missions. So it's possible in an Alliance faction-controlled station to pick up a mission from an independent faction that does harm to the Alliance station owner/controller. The faction sponsoring the mission is listed down the right-hand of the bulletin board. The station's host faction is shown top left on the Station Services menu.
