Do I have to start a new save for each challenge mode or will I be able to save over the previous save file? I wanted to know because I don't have my skins for the Nublar challenge mode anymore and I'm not sure if that was from the Claire update or not

Challenge mode has their own save slots and I don't believe it matters if you overwrite them or not.
Normally once unlocked the skins should stay unlocked.
You might want to Contact Support about the lost Nublar skins.

I've saved over mine, and I still have them. I'm on PC, but I can't imagine it would be any different on a console.

As others have said, you shouldn't be losing any skins. We'd definitely recommend getting in touch with support as Lora said!
