the level 5 benefits, only apply to the individuals that are personally level 5? or the whole squadron? And, if I align our Squadron to Aisling Duval, are my members blocked from personally pledging to Lei Yong Riu (to get Pack Hounds)?

You talk about faction alignment, then start talking about Powers, so I'm going to assume you've mistitled your thread and it's meant to be "Squadron Power Alignment".
Either way, alignment doesn't prohibit members doing whatever they like, your power can be pledged to one Power, and you can happily work for another.
*However*, as far as Squadron Leaderboards go, merits earned *only* count towards your Squadron's points/rank if they're earned for the *same* power your faction is aligned to.
i.e if you're aligned to ALD, and two players earn 1,000 merits each for ALD, and a third player earns 1,000 merits for LYR, your squadron will only earn 2,000 points on the Powerplay Squadron Leaderboard.
The same applies to factions/faction alignment. You can do things for whoever you like, but only actions for the aligned faction will count.
Not being aligned to either faction or power means your squadron cannot participate in the Political or Powerplay leaderboards, respectively.
So, no, you can align to Aisling, and your members can still go support someone else and get the benefits, and rank *only* applies to the individual.
