Engineers Railguns Armour Penetration vs Damage

Picked up my Cobra Mk 3 recently which I haven't really played in years and found it had Railguns on it. I have been really enjoying them once I figured out how to aim them (they seem to have alot of delay before firing) so I thought I had better engineer them for better damage.

But there are only two engineering recipes I am interested in, no efficient unfortunately :(, only sturdy which increases Armour pen and Short Range that increases damage and obviously decreases range. I don't mind the loss of range given my aim issues.

The question I have is does armour pen increase damage at all to the hull or is it completely module damage? And if it completely module damage and I go that way where should I aim for maximum effect?
Also does anyone know if armour pen is good in PvP?

Rapid fire could be ok as well if I can get increased ammo capacity but given the armour pen inherent in the weapon I think I need to explore that before making my choice.

Every ship has an Armor stat. Armor piercing bypasses that stat, it doesn't do any more damage besides enabling the weapon's damage to bypass that damage reduction. Most PvPers use Long Range for rails.

Rails already have a penetration value in excess of any human ship's armor rating, so will do full damage to everything, which makes any further increase to this moot.

You are thinking about that part incorrectly imo.
They are easier to use at longer ranges and LR is the most popular mod by a wide margin.
