So I have completed the return to jurassic park missions and am just having some fun but the Raptor pen alarm is going off and I can't shut it off or delete then pen.

Why don't you all 3 submit a bug report in the Frontier issue tracker?
Don't do that because the raptor pen alarm is part of the story which is why you can't delete
What I did is turn the area into a raptor enclosure without using the pen
