Reputation I dont get it

Hi,
I really enjoy playing the game, so much fun.
That said, I went looking around for a zone to do some quests, did some bounty hunting etc. After a few hours I come back to Aiabiko to buy a new ship and the federation hated me ( everything red and shot at on sight). Ok it seems I was in an independent sector and probably shot some federation people, not fun but I guess thats that.
So have been working carefully to get my reputation up with the feds. I have been unfriendly with them so they stopped shooting at me.
Now i get a "quest" for a permit to beta hydri. When I left the station I am hostile with the whole federation AGAIN. just by accepting to get permit. I just dont understand why ?? after some research, beta hydri is a founding sector for the federation... so WHY? Can anyone help me understand?

There the big three players, Alliance, Federation and Empire. Theres also a shedload of smaller groups that are aligned with one of the big three.

Despite what you'd expect most systems and stations have missions from pro and against groups.

There's a threshold where a group simply won't tolerate you anymore. It's a numeric value and if your above you won't be fired on, below and you will.

Sounds like your on the threshold and just bounced below what's acceptable.

Sorry, cant say. cant remember. But if I get a permit to enter a federation system, it must have been a federation faction ? I guess ? Sounds strange that the empire or alliance would give the permit to enter their enemies core systems. to me at least

Possibly but it would also be a very good reason for why you lost rep with the Federation.

I wasn't sure if you meant that you had to find the permit or if you got one as a reward for doing a mission but if I recall from Frontier, you were able to get permits from outside sources if you did missions for them - so it's possible that you did a mission for an enemy faction. Pretty important to look out for who the mission is for - I've started doing that a lot more recently.

You may have completed a mission right before getting that mission that dropped your reputation. The mission itself won't.
