In the crucial ticks the faction was above the 2.5% threshold, yet after Tick 6 are gone.
They were in civil unrest and famine, would these have had an effect?

i can only recommend to play it less sharp - sometimes data isn't perfect, sometimes counting of ticks is off, mistakes happen - if you really want that retreat not to happen work a faction every tick and keep them over 2,5% + state penalties (in most cases 4,5%), while making extra sure on the very tick they get the influence they need.
The timezone difference wouldn't matter since Inara adjusts accordingly but anyway you were right. 6th day of active Retreat that faction was at 3.3% according to Inara which was updated on Inara HOURS after the influence tick but the faction still Retreated.
