If I have a route planned and during the execution of that flight plan I select a point of interest in the system map a a target this causes my flight plan to be forgotten.

There was a similar bug reported - not sure if they've squashed it yet, have a look at the bug reports threads (you can search for it) If it's not the same, report it; it doesn't feel right at all...
I did remember seeing a similar issue reported as a bug pre release but wasn't sure of the outcome. Will make a report when I come out of game (sometime Monday or Tuesday maybe

System map? No that shouldn't be happening, you should be able to select a planet/star/object inside the system then when you're done you should be able to resume your original flight plan by either the correct key-binding or by looking at the bottom of the left hand nav panel to find the route again to resume it. Has always worked like that for me in 1.2 and below anyway. Just wish we could do something similar with the actual galaxy map, especially considering how long it takes to plot a route nearer the core anyway.
