You have to select the habitat itself and then click save as blueprint in the habitat window, doesn't work with the multiselect tool since that can't select habitats as well for whatever reason.
As Nioell said click the habitat then save as blueprint. It will save everything that is inside the habitat barriers, so if you have houses, rocks or building etc near the barrier make sure its inside and not in the middle.
