I had a mission where I'm supposed to scan a megaship (low risk, not illegal). I completed both the scan of the ship and the subsystem in question.... but the mission doesn't say it complete. I tried leaving to supercruise and coming back, tried logging out and back in, but it still doesn't complete and when I try to rescan the subsystem it says I already did... is this a known bug?

Those have been buggy for a while now.
You can always check for bugs in the issue tracker - everyone is allowed to use it both to report and check for bugs

While they can bug out on their own, latest dev statement is to avoid stacking megaship missions.
-i've both had them bug out, as well as successfully stacked them with no issues so it's hit or miss.
Without knowing it, i do think their transient (mobile) nature makes them somewhat iffy in relation to coding.
