When I list the settlements in a system, some are blue and some are orange. Is there a reason behind the colour coding?

Blue are Ody settlements. Orange are Horizons. Assuming you haven't changed your HUD colours.

No I haven't changed any colours. I play in Odessey but I'm still at a loss as to what the actual difference is?

Odyssey settlements have active NPCs and serve Ody (on foot) missions. Horizons settlements are empty except for drones and serve Horizons (SRV) missions. Some of them are also (Horizon) planetary ports. Ody settlements can also be the stage for ground conflicts.
And presumably Horizons settlements should only appear on planets with no atmosphere.....presumably! But Odyssey settlements can appear on both.
