It seems with all the ships the standard colours for the holograms have orange as the primary and blue as the secondary, this is not bad but it would be nice if we could change the colour... can we?

Unlikely. The orange/blue contrast is an artstyle choice.
In a sense, what you are asking for would be like someone asking if minecraft could be less blocky and pixellated.
I had asked for this in the past but other than subtle adjustments (think of a slider type thing) I don't think that there will be much in terms of a full adjustment and in a way I understand it. yellow and blue are pretty much neutral colors that are easily distinguishable from green and red which have an important meaning in this game.
Hopefully they'll think of something to give it a bit of variety.
BUT, Minecraft does have texture packs that change the colour but not the physical game....
