For bounty hunting I'm flying a fighter and let my main ship control by my NPC pilot. Normally you will be attacked by pirates if you have cargo on board. It seems that you won't get attack if the ship is under command of an NPC. Seems to be a new bug?

Did you verifiy? That if you fly the mothership yourself (while having the SLF out), you do get attacked by pirates because of your cargo contents?
Yes. If I am in command of the mothership i get attacked because of cargo contents. Switching afterwards - no new attacks - switching back - i will get attacked.
Your NPC seems to have already gained respect in this area.. 
Maybe this is a tradeoff for NPC pilots being unable to hit anything anymore. 
The interaction between the NPC co-pilot and other NPC's has been weird since Odyssey was released. Small "bugs" seem to come and go with every patch.
